Khresmoi Spin-off Radiology Explorer wins Sallinger Science & Business Award 2016

The Khresmoi Spin-off Radiology Explorer won the 2016 Award for Bridging Science and Business from the Rudolf Sallinger Foundation.

Radiology Explorer is based on technology from the Medical University of Vienna. It is being supported by the Informatics Innovation Center i2c of the Vienna University of Technology.

Radiology Explorer is a fast and efficient search engine that can search 3-dimensional images and text. To search using Radiology Explorer, the user simply marks a region of interest on an image. Within seconds, this region is compared to other images stored in the hospital archives and to radiology reference works. The search results are the images with the visually most similar areas and their corresponding textual descriptions. This allows a radiologist to take advantage of the immense implicit knowledge available in the hospital image archives and link a case to reference images, without having to type in any queries.

Khresmoi medical text analysis and search continues as KConnect, which is working on bringing this technology to the market.

KConnect is bringing Khresmoi medical text annotation, search, machine translation, classification and search log analysis to the market. KConnect is also making these technologies easier to adapt to new languages, and extending them to work on medical records. It is planned that these technologies become available both as web services and as locally installable components.

ParaDISE (Parallel Distributed Image Search Engine) is an image retrieval engine developed by the medGIFT research group as a replacement of the GIFT search engine in the context of the KHRESMOI project. The main concepts behind its design are scalability, flexibility, expandability and interoperability, allowing it to be used in standalone applications, integrated systems and for research purposes.

Results of Khresmoi Physician Survey published in JMIR

The paper Utilization and Perceived Problems of Online Medical Resources and Search Tools Among Different Groups of European Physicians contains the results of the survey of physicians carried out in Khresmoi. It is published in the Journal of Medical Internet Research (J Med Internet Res 2013;15(6):e122).

The conclusions of the paper are summarised here: The reported inaccessibility of relevant, trustworthy resources on the Internet and frequent reliance on general search engines and social media among physicians require further attention. Possible solutions may be increased governmental support for the development and popularization of user-tailored medical search tools and open access to high-quality content for physicians. The potential role of collaborative tools in providing the psychological support and affirmation normally given by medical colleagues needs further consideration. Tools that speed up quality evaluation and aid selection of relevant search results need to be identified. In order to develop an adequate search tool, a differentiated approach considering the differing needs of physician subgroups may be beneficial.

The Khresmoi project will present their radiology prototypes at the 2013 RSNA conference in Chicago, IL, USA. With about 60'000 visitors this is the biggest conference in the world in radiology. Khresmoi will have a booth during the entire conference presenting the prototypes and discussing these prototypes with interested radiologists and the companies present.

Khresmoi Professional beta prototype released

A beta version of the Khresmoi Professional prototype is now available. This prototype is aimed at medical professionals. It provides tools such as faceted search, multilingual search, a Personal Library for storing articles and query history. The link to access the prototype is: http://professional.khresmoi.eu

More technical information on this prototype can be found in Deliverable 8.3.

This system is still under development, and this prototype is a snapshot of its current state. This prototype is intended for evaluation use only and should not be used to guide treatment. Comments are welcome.

Participate in CLEF eHealth

Members of the Khresmoi project are contributing to organising the CLEF eHealth task. The task contains three subtasks:

identification of disorders from clinical reports and mapping of the SNOMED CT disorders to UMLS codes,
mapping abbreviations and acronyms in clinical reports to UMLS codes, and
information retrieval to address questions patients may have when reading clinical reports.

Participants can participate in as many subtasks as they wish. More information on the CLEF eHealth page.

Getting More Out of Biomedical Documents with GATE's Full Lifecycle Open Source Text Analytics

Abstract:

This software article describes the GATE family of open source text analysis tools and processes. GATE is one of the most widely used systems of its type with yearly download rates of tens of thousands and many active users in both academic and industrial contexts. In this paper we report three examples of GATE-based systems operating in the life sciences and in medicine. First, in genome-wide association studies which have contributed to discovery of a head and neck cancer mutation association. Second, medical records analysis which has significantly increased the statistical power of treatment/outcome models in the UK's largest psychiatric patient cohort. Third, richer constructs in drug-related searching. We also explore the ways in which the GATE family supports the various stages of the lifecycle present in our examples. We conclude that the deployment of text mining for document abstraction or rich search and navigation is best thought of as a process, and that with the right computational tools and data collection strategies this process can be made defined and repeatable. The GATE research programme is now 20 years old and has grown from its roots as a specialist development tool for text processing to become a rather comprehensive ecosystem, bringing together software developers, language engineers and research staff from diverse fields. GATE now has a strong claim to cover a uniquely wide range of the lifecycle of text analysis systems. It forms a focal point for the integration and reuse of advances that have been made by many people (the majority outside of the authors' own group) who work in text processing for biomedicine and other areas. GATE is available online under GNU open source licences and runs on all major operating systems. Support is available from an active user and developer community and also on a commercial basis.

The Khresmoi clinical radiology prototype will be demonstrated at the annual meeting of the Radiological Society of North America (RSNA) in Chicago, USA from November 25th to 30th 2012. In addition to the complete system, a further exhibit will focus on the pathology retrieval. Members of the KHRESMOI Consortium are organising the workshop "Aspects of Medical Information Search" at the MIE 2011. It takes place on Tuesday the 30th of August at 11.30 (Room N3 Bergen). Presenters are: Stefan Darmoni (University of Rouen, France), Célia Boyer (Health on the Net, Switzerland), Henning Müller (University of Applied Science Western Switzerland), and Patrick Ruch (University of Applied Science Western Switzerland), moderated by Allan Hanbury (Vienna University of Technology, Austria).

Furthermore, a paper describing the KHRESMOI project (An open, trustworthy and multilingual search engine for medical practitioners) will be presented by Matthias Samwald in the session on Wednesday the 31st of August at 12.30 (Room S4 Oslo).

Allan Hanbury will speak in the panel on "Towards 'Ideal Healthcare': optimised and personalised future medicine", Monday the 29th of August at 11.30 (Room N5 Lofoten).

Henning Müller will speak at the panel on translational medicine on Monday the 29th of August at 9.45 (room N3 Bergen) and the panel on medical image processing at 15.15 (room N6 Finmark).

Interactive demo session of medical retrieval systems at ImageCLEF 2011

This session is designed to foster research in Interactive Information Retrieval and user seeking behavior of medical images. Aspects that could be explored include the users' needs and behaviors when they search for medical images as well as comparison of different interfaces. Groups that are interested in testing the human computer interaction aspects of the image retrieval problem as well as researchers interested in exploring issues related to user seeking behavior are encouraged to participate.

It takes place on Wednesday 21.9. at 11h30 at the CLEF conference in Amsterdam.

KHRESMOI will be sponsoring the PROMISE Winter School 2012 on Information Retrieval meets Information Visualization. It takes place in Zinal, Valais, Switzerland from 23 - 27 January 2012.

The aim of the PROMISE Winter School on information retrieval and information visualization is to give participants a grounding in the core topics that constitute the multidisciplinary area of Multilingual Information Retrieval. The school is a week-long event consisting of guest lectures from invited speakers who are recognized experts in the field. The School is intended for PhD students, Masters students or senior researchers such as post-doctoral researchers form the fields of information visualization and information retrieval and related fields.

MCBR-CDS 2011: Medical Content-based Retrieval for Clinical Decision Support

Call for papers

Diagnostic decision making (using images and other clinical data) is still very much an art for many physicians in their practices today due to a lack of quantitative tools and measurements. Traditionally, decision making has involved using evidence provided by the patient's data coupled with a physician's a priori experience of a limited number of similar cases. With advances in electronic patient record systems, a large number of pre-diagnosed patient data sets are now becoming available. These datasets are often multimodal consisting of images (x-ray, CT, MRI), videos and other time series, and textual data (free text reports and structured clinical data). Analyzing these multimodal sources for disease-specific information across patients can reveal important similarities between patients and hence their underlying diseases and potential treatments. Researchers are now beginning to use techniques of content-based retrieval to search for disease-specific information in modalities to find supporting evidence for a disease or to automatically learn associations of symptoms and diseases. Benchmarking frameworks such as ImageCLEF (Image retrieval track in the Cross-Language Evaluation Forum) have expanded over the past eight years to include large medical image collections for testing various algorithms for medical image retrieval. This has made comparisons of several techniques for visual, textual, and mixed medical information retrieval as well as for visual classification of medical data possible based on the same data and tasks.

The goal of this workshop is to bring together researchers in medical imaging, medical image retrieval, data mining, text retrieval, and machine learning/AI communities to discuss new techniques of multimodal mining/retrieval and their use in clinical decision support. We are looking for original, high-quality submissions that address innovative research and development in the analysis, search and retrieval of multimodal medical data for use in clinical decision support. Further, to encourage a larger group of image analysis researchers to profit from the databases and evaluations created in the context of ImageCLEF, groups can get access to ImageCLEF 2011 images of the biomedical literature when registering.

Topics of interests include but are not limited to:

Image analysis of multimodal medical data (X-ray, MRI, CT, echo videos, time series data)
Machine learning of disease correlations in multimodal data
Algorithms for indexing and retrieval of data from multimodal medical databases
Disease model-building and clinical decision support systems based on multimodal analysis
Algorithms for medical image retrieval or classification
Systems of retrieval or classification using the ImageCLEF collection
